I had Java Red accidently layer one branch, since I had a different shrub die I used the new well rooted surub. The new shrub does not have darker coloration in it's leaves they are plain green. I do also have Polka planted in another area and wonder if somehow these were crossed by insects and when the layering happened a new variety was created?

Weigela can certainly cross by bee action, but a layer should be genetically identical to the parent which in your case, was Java Red.
