I recently bought (and am waiting for delivery of) a 3 " memory foam egg crate for an older bed we have. Is there any difference/preference in which way the 'peaks' go - up or down towards the bed? I have a nice mattress topper, do I put that over the egg crate?

I always thought the peaks went up. But since you ask - it is purely an assumption. I think the idea would be to avoid the solid pressure across a surface - hence the ups and the downs with the air pockets between. That strategy would be confounded by putting the peaks downward.
I don't see why you can't put the topper on. The only concern would be that the topper having to cover the egg crate and the mattress might not be deep enough. You wouldn't want to squash down the egg crate.
